With the current settings for my league Big Ben is the 20th ranked QB and has a $0 auction value. I would expect the numbers leading to this projection are based on Roethlisberger playing only 10 games this year.
Now if I pick Big Ben as a backup, then his value could be determined by his expected average performance once he gets back. But I'm not sure of a realistic way to do this. Any suggestions?

I'd go in and manually adjust his stats to reflect a full 16 games and see where he ranks.

That's what I did and he became either #6 or #7 in terms of QBs.

I adjusted his numbers to 12 games and he's now a $1 quarterback in my league (10 team, 9 starters/7 reserves, $200 budget). I would probably pay $3-$4 for him depending on my other picks/QB's, but can see why they have as $1 in this scenario.

You obviously shouldn't pay what he would have ranked with 16 games (I'm guessing $20 or so), but I think people will probably be willing to pay more than $1 and possibly more than $3-4.

Find the QB baseline and convert it to ppg, and also convert Ben's projection to ppg. Then give Ben 10 games (or 12 games or however many you think he'll play) of his projection, and the rest (6 or 4 or whatever) of the baseline projection.

I did the same thing, and Ben becomes my #2 QB, just a bit higher than Aaron Rodgers. Big Ben gets a huge boost from the playoff adjustment (133%) which surprises me a bit as he faces the Jets and Revis (most likely) in Week 15. But even with that if I can get him for a few dollars as a QB2 he looks to be a better investment than other choices like Garrard or Cassel.
Edit - actually, could Ben's playoff adjustment (133%) be a typo, seeing that Byron Leftwich is also listed as a PIT QB and has a playoff adjustment of 89%? Every other QB has an adjustment between 103% and 97%, so the PIT numbers look suspicious.

Read the QB Battles page, it explains the Roethlisberger issue and what to do with playoff adjustments if you decide to pro-rate him to 16 games.

On the Playing Time-QB Battles tab, Roethlisburger is not projected over 16 games like instructions say that he is.

Oh, well, crud. I can't believe that a) I forgot to multiply there and b) nobody noticed it before now. I'll go fix that and re-upload.

After he returns, Ben looks like he's the fifth best QB in the league. He has an ADP of 112, which is like the 12th round. Might be a high quality grab in the 10th round.

I've been trying to pair him with McNabb. I figure by the time McNabb goes down to injury, Ben will be playing again.

HA! That's what I ended up doing in one of my leagues. Took Ben in the 8th rd.(kinda high but was last person to pick a QB and my 9th rd. pick was used for a keeper) and took McNabb with my 12th rd. In 3 other leagues I got Ben in 12th rd. or later.
